I'm not sure if this one counts since it's mechanically different from most other fishing mini-games, but 100% Orange Juice has a fishing mini-game called Fish-a-Fish that will randomly happen with certain rulesets.

I'd like to nominate Magician's Quest (DS), the Nintendo Labo Kit (SW), Hometown Story (3DS), Yo-kai Watch (3DS), Contact (DS), Hamtaro Rainbow Rescue (GBA), Forager (PC), Little Dragons Café (SW), Yonder: The Cloud Catcher Chronicles (PC), MySims (DS) and MySims Kingdom (DS). Might have more, but all those are off the top of my head non-fishing games with a fishing mechanic!
