The first one that jumps out is Breath of the Wild. Sadly IIRC I'm pretty sure you couldn't just nicely pat Epona in Ocarina of Time haha. I don't know about the other Zeldas.

You can pet the horse in Shadow of the Colossus (by pressing O with nothing equipped)

Star Wars Jedi Survivor has several strange creatures that you can pet/stroke when you ride them.

I've heard that you can pet your giant avatar creature as positive reinforcement in both Black & White games.
