links awakening!
The Ar Tonelico games are about Magical Hymns
Eternal Sonata may technically count as it's about the death of a famous pianist
Earthbound is about the melodies of the planet
Arguably The World Ends with you uses music as a major theme, being used as the main characters literal disconnection from the world. Enemy are also musically themed

Alan Wake 2 has multiply time where music is played with the actually game world.

SPOILERS BELOW

Most famously the musical section titled "We Sing"
"Dark Ocean Summoning" which is used to bring Alan out of the Dark Place.
The song "Anger's remorse" is used to open an overlap.
There is also another track "Yötön Yö" that is played multiply times in the game.
There is character called Tim Breaker that is constantly humming the theme to Night Springs
The game also has multiple original song written for the game that are played between chapters and relate to the chapter that you just finished.

Alan Wake 1 also has a musical section and songs in between chapters. However the songs in between chapters are not original and don't relate as closely to the game and the musically is really the only time music is used within the game world. So I'm sure if you would consider that a major theme.

Control also has a musical section but once again it the only time music is used within the game world. So it uses music even less than Alan Wake 1.
