I second Nocturne HD, it improved on some things (such as selecting the skill you want on demon fusion) but it fucked up the atmosphere by changing the lightning andd making the game way too bright, it's overpriced and doesn't feature Dante from the Devil May Cry series by default (paid-DLC).
Ninja Gaiden Sigma -while not a bad game in a vaccum- is a clear downgrade from the original with things such as the Rachel chapters, more save points, removed puzzles, worse soundtrack and very saturated color grading when compared to the original. It also introduces motion controls (in order to power ninpo) which is just ridiculous in a character action game.
Ninja Gaiden Sigma 2 is full of compromises that were made in order to make the game playable on PS3, it completely misses the original vision and stressful nature of the original game by drastically decreasing the enemy count thus making the game way too easy, it tries to offset this by giving enemies more HP but it's a clear downgrade from the original. It removes blood and it also overuses bloom making the game ugly in some scenes (especially in-doors).
Glad to see Mass Effect Legendary Edition on here as well, I couldn't believe how many people thought ME1 looked good in this version, it changes the lightning for the worst making many scenes less impactful.

I wanna throw the broken sword director's cut in too. Broken sword II got a decent remake but the first? Oof. Adding in extra Nico segments is a good idea but not when they spoil every plot point and mystery before they happen.
In that case you can disqualify SD3R as a reimagining too, so I nominate Secret of Mana remake instead. Some of the cheapest 3D ever which doesn't do the original's visuals justice at all, shitty remixes, sloppier collision detection (if you can believe it) and the paid fanservice DLC is just an insult imo lol.
I actually didn't mention Ninja Gaiden Sigma because I think relative to NG04 it's slightly better, but relative to Black it's significantly worse so it's weird to categorize. NGS2 however is absolutely a downgrade from its source, and Ninja Gaiden Trilogy was a butchered job that killed the series for years.

I'm not sure if it counts since it's fanmade, but it got sanctioned by Square Enix and is semi-official now so I think it might.
Deus Ex: Revision is a mod that replaces all the maps with new ones, and all of them are just inferior. At best they're almost the same as the originals, but with some questionable design changes, new unnecessary rooms and way too many props that significantly slow down the game, and at worst they're hard to navigate half assed completely new maps that lag as hell and even might have broken pathfinding

Also the change of item placement in Maverick Hunter X means that you have to backtrack more, which feels like blatant padding. It especially sucks as the original game was pretty good for having very little backtracking for even a normal route.
agreed Reddish. One thing I do like about SF2 HD is you could use the analog and d-pad at the same time for certain charge move combos that don't work in other versions

Maybe a controversial one but I'm going to nominate Ys I & II Chronicles+ for PC and PSP relative to the PC Engine versions now that I'm playing through PCE Ys. The removal of anime cutscenes with top grade voice talent just makes it feel like a cheapened release that doesn't respect the massive legacy left by the original games like the PCE release ages back. The boss balance is dramatically worse as well, like people always go on about how BS the bosses in Ys I Chronicles+ are but that's mainly since they were unnecessarily amped compared to previously where they are much more manageable. The balance is overall better due to the lack of a level 16 level cap and Chronicles+ unnecessarily bloats the games with things like an escort mission. I also just find the redbook remixes a lot more charming than the Chronicles remixes, personally.

Bioshock 1 and 2 belong here for the usual remaster fuck ups such as lighting issues for unknown reason and performing terribly on PC
Persona 1 PSP also belongs here with 2 IS for having a soulless UI compared to the original and MUCH worse music, P2EP is better than both but still the original version is better
Yakuza kiwami 1 and 2 being worse in every aspect and recycles every other game before it removing any charming aspect the originals had
RE3make for butchering Nemesis
GTA V on new gen had much more dull colors for some reason, something not many notice because they jump directly to new gen or just didn't care but the change in colors is definitely noticeable and looks very colorless. They also added new songs which may or may not be a good change, i personally like them but some of them clash with the timeline and are from 2014 when the game is in fact set in 2013
Strange journey redux has garbage art in comparison to Kaneko's awesome art in the original and also has new endings that suck and saving anywhere is a terrible addition
Persona 3 portable if you count it as a remaster ruined everything good about P3 by adding controllable party members and not bothering to rebalance the game around it making it extremely easy and the only form of challenge you can get is if you play on Maniac, removing the overworld also really affected the immersion when playing
Persona 4 golden decided to remove the fog from the environment which is arguably the most important part of the game and not seeing it in the environment just sucks. Comparison between the two. Also marie is just a terrible addition and is quite annoying

Mega Man Maverick Hunter X is the big one for me. The dash is less smooth, X's field of view is more crunched due to the PSP display and resolution change, many epic world details are missing such as the street lights' illumination in the intro stage or X's frosty breath in Chill Penguin's stage, Sigma's stages are a joke due to being balanced around the player lacking a dash, the maverick weapons (which were already probably X's strongest arsenal on SNES) are beefed up to the point of making the metal blades blush, and they went against a godly minimalist narrative for mixed results. Particularly, Vile no longer feels as threatening due to being easily beaten by an early game X, which makes X's growth feel less prominent. And personally I think the 2D pixel art and chiptune music are far more charming than the aggressively low budget PSP game feel.
Seiken Densetsu 3 is another big one. The original has probably my favourite visuals in any video game due to the sheer detail of the 2D world; fights like Dangaard's are highly detailed in particular with Square pulling all the stops in the cloud layering and sprite perspectives. It also has a really unique identity due to things like inescapable encounter rooms, a severe limitation on restoration items for each battle, a really fun multiplayer mode, and the chess roulette system entailing high risk and reward. The remake is probably the easiest RPG I have ever played, on the other hand. At the cost of the multiplayer, strict healing, locked rooms, and chest roulette we instead get "deeper" combos that merely consist of mashing square, except you get to add an extra square for every class promotion. Treasure chests are guaranteed to give good drops, they actually made the job promotions more annoying to obtain due to the lack of RNG manipulation, almost every battle can be avoided except bosses, and healing pots are handed out like candy on halloween. The graphics are also aggressively low budget. For example, characters with long hair don't have the slightest hint of physics as they never blow even in heavy wind and the models never even blink.
Silent Hill Shattered Memories, you could argue the story stands toe to toe with the original's but the puzzles are easier, the enemy encounters suck, the aesthetic is less charming, and there isn't a single scary moment in the entire game.
The lighting in Nocturne HD sucks due to the removal of the foggy images as well as everything being far too bright most of the time, denuvo makes the performance worse than PCSX2's ironically, and it's mad overpriced as well as wasted potential in other respects.
Ninja Gaiden Trilogy altered the score system, slightly nerfed the resolution, removed parallax scrolling, has bizarre uses of instruments, unintuitive controls which can't be remapped, additional typos in the script, and the cutscenes have removed effects such as screen flashes while adding unnecessary grating high-pitched noises. Oh, and elements like blood are censored.
Turtles in Time Reshelled is missing levels and modes compared to SNES plus, again, the aesthetic.
Actraiser Renaissance garbo in every respect except music
