In Balloon Kid (and Hello Kitty World) there's a stage inside a whale.
In Spyro 3 you can find a dragon egg inside the whale swimming around Evening Lake. It's not a big location though, so I dunno if you wanna count it.
Banjo-Tooie has a big fish you can swim in to rescue someone and it has a Jinjo in it iirc.

The original Ape Escape has a level called Dexter's Island where most of it takes place inside of a whale whose mouth you walk into.

Thanks for the suggestions. Some of these don't qualify, for example Dexter's Island takes place inside a dinosaur, not a whale and Leviathan in DMC3 is not a sea creature. But we will add those that fit.
