Non-Binary/Agender/Gender Nonconforming Gaming
Games with significant non-binary representation and/or playable non-binary characters. Comments in notes since not all of this representation is necessarily good. Does not include most visual novels/interactive fiction/eroge.

you can choose and customize in text pronouns in Purrgatory. Theres almost definitely a nonbinary character in the actual game proper, and its fairly short. But I got super lost and had trouble following what was going on so I cant speak on that.
Both added, thanks!
The main character of "An Outcry" (2022) is non-binary/agender (not exactly sure which one it is for that character) and it plays an important part in the game's narrative.
Added, thanks!
the player character in chicory is nonbinary!
Sawyer, Rowan and Holmes are all non-binary in Boyfriend Dugeon; Ikenfell also has multiple non-binary characters in Petronella, Rook, and also Ima, who uses the neo-pronoun ze/zir!
All added, thanks!

Serenade.EXE from Mega Man Battle Network 3 is genderless, though one of the manga based on the game mistranslates their pronouns as she/her
Minogame from hellsinker is nonbinary!
I want to throw in Parodius cus it asks the player their gender if they get a high score but they can put a lot of options other than male and female

"This allows for non-binary character creation in a way that Cyberpunk 2077 did not (there you would still be labelled male or female)."
As much as I unironically like Cyberpunk, I can't lie. They did a LOT of oopsies, and as someone who's thinking they might not be as cis as they think they are, it makes parts of the game slightly uncomfortable for me to play. I do hope that that's something they take into consideration if they ever do a sequel, but who knows.
(sorry for deleting my last comment, forgot a single word)

Yeah I was hoping they would have patched it at this point but I guess rerecording so many voice lines is just unfeasible? It's a shame because getting hit with a 'he' out of nowhere consistently dealt psychic damage to me.
Maybe modders can replace those lines with text-to-speech "they"s instead LMAO
The Bard in Wandersong is non-binary
LISA: The Painful contains a male crossdresser party member (Queen Roger), as well as a commune of crossdressing brothel workers
Iconoclasts has a nonbinary character, i think? (Agent Grey, referred to as "they") On the other hand it has a gag where you can have the protag say she's "Not a girl", which people react to incredulously; on the other other hand i think said people say things along the lines of "okay... i'll try to be less rude then..." (i can't be bothered to replay and check, rip)
Charles Eyler from Hello Charlotte EP3 is word-of-god genderfluid, although he only ever goes by he/him in the game
Niko from Oneshot is of unconfirmed gender
the main character from I'm Scared of Girls is a crossdresser i think? - he's referred to as wearing or looking good in "girl clothes", and characters express confusion re: his gender ("since you're such a cute girl - wait, or whatever")
there's the magypsies from Mother 3 ofc
probably worth mentioning Mettaton as well for Undertale, given that he's fairly gender-nonconforming (clearly pulling from androgynous glam rockstars)
dandelions centres around two nonbinary characters (altho it's basically just a visual novel in rpgmaker form? idk)
Benjamin Briggs gets mistaken for a woman in Limbo of the Lost /j

All added except Iconoclasts since Agent Grey is a fairly minor character.
The upcoming Story of Seasons game will let you be non-binary.
Oh and Sam, the main character from Commonplace! Duh!!! I cant believe I forgot that lol
I was a teenage exocolonist has the option to play as all kinds of nonbinary and has a nonbinary npc
P.S. not sure why i was so nebulous re: the protag of I'm Scared of Girls - he literally says he's a crossdresser in the beginning

Since this list has garnered a fair bit of attention and has now crossed the sixty title mark, I want to address a few things.
I made this list initially to demonstrate the lack of quality representation for non-binary/agender people in games. As a NB myself, I was disheartened by the dominance of the gender binary in games, so I am blown away that everyone has offered such great suggestions for games I had only barely heard of or did not realise they demonstrated quality representation. Of course, some of these titles are less than stellar in their depiction of non-binary characters, so I wish to stress that for the majority of these titles I cannot speak personally to how well they treat gender or a lack thereof. In the notes of each title I have at least attempted to make it clear when a game's non-binary representation is a bit tenuous, as you can see in the notes for South Park: The Fractured But Whole and Mother 3.
I'm still somewhat conflicted on whether the inclusion of cross-dressing characters is wholly appropriate since cross-dressing is itself a product of a gender binary, but as there are only a few titles this applies to on this list at this time, I will leave them up. Again, my hope is that the notes can make it apparent what you might be getting yourself into vis a vis representation.
I do not claim to speak for non-binary people on the whole, so I am always open to suggestions and critique of games to go on this list. Additionally, I know that many queer titles are very, very niche and as such might not be on IGDB. Still feel free to suggest them, and I'd be happy to add them to IGDB on your behalf.

@DJSCheddar I might be missing something but I think JJ is a trans woman? All mention of them in interviews and the wiki refer to her as a girl and use she/her pronouns. If this is incorrect, please let me know.
And no worries at all, I typically consider dude to be gender-neutral anyways lol

JJ is trans. To assert otherwise is baseless transphobic coping tbh
